Kyoto is the old capital of Japan and has not been bombed during the second world war therefore it has all the original buildings still intact.
My choice if there is little time would be to see 3 places:
1. Heian Shrine and its garden
2. The Golden Pavilion and Ryoanji temple the one with the stone garden.
3. Nijo Castle

Tokyo

To see the modern Tokyo Odaiba is an interesting place to visit. Tokyo is one of the most challenging places to go sightseeing in. You can find very interesting little corners, where you think you may have been caught in a time slip. Shibuya
the station is quite a maze. Omotensando the Champs Elysee of Tokyo. Roppongi with Roppongi Hills and Tokyo Midtown.
